There have been requests to get Modern Merchant working on Windows. Windows support will first arrive in version 0.6.0, Alpha 5. Wait until then, or get it now via Subversion.

This version is intended to work end-to-end. Two payment methods are supported, and all the basic functionality is in pretty good shape. There should only be one more alpha version before the betas.
